    I was just taking a closer look at the rooting of the pandemic. Our lineage A is definitely 2 nucleotides (1 amino acid) closer to RaTG13 than lineage B (Wuhan-Hu-1). But interestingly WA1 is one nucleotide closer still (out of a1150-odd, of course). It looks like the some of lineage A had a chance reversion (synonymous). But may be the cause of mis-rooting.

    Comparing to all the pango/bat sequences here is interesting - in two out of the three positions (8782 (C/T) and(18060 C/T) where WA1 is ancestral compared to RaTG13, all the other pango/bat genomes have the same asRaTG13 - so definitely ancestral. HOWEVER, RmYN01 has the same derived residues in those positions as WA1. (Ican't check the third position - RmYN01 has bad sequencing around that position). Checking SARS...

    Probable scenario - ongoing undetected transmission in Wuhan building up, then a big super spreading event at the seafood market where it gets detected. Cases following are then connected to that event and most genomes are sequenced from the super spreading event, but not the emergence. Makes sense I think
