The Malaysian one you included has an additional SNP difference away from RaTG13 - I am pretty sure there was one that was identical to WA1 (but I did this analysis back in July so have lost all memory of it. Will dig out my notes. [2021-03-27 10:21:53] [Robert Garry] https://www.seattletimes.com/seattle-news/health/case-of-wuhan-coronavirus-detected-in-washington-state-first-inunited-states/ Here's the news article about WA1 [2021-03-27 10:34:07] [Robert Garry] It's 416886 from February 4, 2020 according to @Andrew Rambaut Dec 6. [2021-03-27 10:35:52] [Andrew Rambaut] [thread - ID: 2021-03-27 10:35:52] I don't know what to make of the Angolan/Tanzanian ones - need to get into a different head space for that. [2021-03-27 10:54:48] [Robert Garry] I'm convinced based on serology that "something" with sarbecoviruses has been going on in Africa for a while. The rest of you have some appropriate "head space" to consider this. I have *no clue* myself, but what are the odds of a separate emergence of a deeper lineage A ancestor? Seems impossible to consider, but we live in a strange world. Are any other mutations in immunosuppressed patients "back to bat?" [2021-03-27 11:57:09] [Kristian Andersen] [thread - ID: 2021-03-27 10:35:52] @Andrew Rambaut I think there's something there... [2021-03-27 12:12:18] [Andrew Rambaut] [thread - ID: 2021-03-27 10:35:52] @Andrew Rambaut Reemergence from zoonotic reservoir would be the most extreme hypothesis [2021-03-27 16:58:51] [Andrew Rambaut] OK - returning to this thread from Dec last year: https://andersenlab.slack.com/archives/GTGL6LY5C/p1607277127336700 [2021-03-27 16:59:32] [Andrew Rambaut] Do we want to pursue this a bit more? Perhaps have something ready for the WHO report drop? [2021-03-27 17:02:16] [Kristian Andersen] Yes, I think we do - because with the WHO report coming out, chances are well be hammering hard on the market. I'll play around with some stuff later too. [2021-03-27 17:02:43] [Andrew Rambaut] We have a number of haplotypes that are definitely in Wuhan in Jan 2020 but I think only 3 with multiple instances (there are ones with a few unique mutations) - A (WH04 etc), B (Wuhan-Hu-1) and WA1 - we could root on each of these and do a beast tree and see which fits best.
