That seems really weird - I have a hard time seeing how it could gain an ancestral insert via passage. HOWEVER,
it's possible you have both viruses in the isolate - one major without the insert and one minor with. Then once you passage, the one with the insert rapidly outcompetes the other. If what you're saying is indeed correct, then I think this is the most likely explanation
