**[2021-05-21T15:17:06] Robert F. Garry:** Easy enough to find the research links between WIV, the wildlife rescue and Yang Guoxiang. Looks solid. Avian flu and lions! @Kristian Andersen we might use that last reference in an upcoming application.

**[2021-05-21T15:41:26] Kristian G. Andersen:** Completely made up, top to bottom. Tell me this isn't 2003 all over again - WMD this time being WIV (see the resemblance....). Total crazy town. https://republicans-intelligence.house.gov/uploadedfiles/covid-19_and_the_wuhan_institute_of_virology_19_may_2 021.pdf

**[2021-05-21T15:56:10] Robert F. Garry:** As Uncle Joe Biden might say this is a BFD! Here, we report the genome characterization and viral receptor analysis of a novel lineage of SARSr-CoVs in Tongguan town, Mojiang county, Yunnan province in China in 2015, the same location where we found bat RaTG13 in 2013 [1].

**[2021-05-21T15:58:40] Edward C. Holmes:** BFD. Let's hope it's published before the war starts.

**[2021-05-21T15:58:46] Kristian G. Andersen:** Very interesting - I love how they totally do not drop a beat. Interesting viruses - maybe pangolins after all? I'm glad they gave Jesse his eight mysterious viruses. Turns out they weren't SARS-CoV-2 :man-shrugging: (ANY idiot would realize this if not so deep into crazy land)

**[2021-05-21T15:59:23] Kristian G. Andersen:** Hybrid pangolin / mink / whatever farming happening in China? Hubei?

**[2021-05-21T16:02:17] Edward C. Holmes:** Don't rule out those pangolins! Zheng-Li Shi has nerves of steel....

**[2021-05-21T16:02:18] Robert F. Garry:** Devin Nunes - - I love the tweets from his mom and his cow.

**[2021-05-21T16:06:57] Edward C. Holmes:** Very much looking forward to hearing what the Bloomshitters and the Parasites will say about this....

**[2021-05-21T16:07:29] Edward C. Holmes:** @Kristian Andersen Totally fucking mental. 2003 again as you say.

**[2021-05-21T16:08:02] Kristian G. Andersen:** They're going to go fucking crazy. I swear - the conspiracy theories on my Twitter timeline right now are off the chart.Total craziness.

**[2021-05-21T16:11:03] Edward C. Holmes:** Yup. It's going to be great.

**[2021-05-21T16:33:59] Kristian G. Andersen:** Shi's viruses - Eddie where's RmYN05 and those guys from? [shared file(s): Screen Shot 2021-05-21 at 4.33.12 PM.png]

**[2021-05-21T16:34:32] Kristian G. Andersen:** Rs7896 is the new one - clade sticking out near the bottom

**[2021-05-21T16:36:03] Kristian G. Andersen:** ~98% identity to those RmYN05-like viruses. Interesting.

**[2021-05-21T16:36:28] Edward C. Holmes:** YN = Yunnan

**[2021-05-21T16:37:41] Edward C. Holmes:** Rm = Rhinolophus malayanus

**[2021-05-21T16:38:59] Edward C. Holmes:** How does the ORF1ab tree look? I usually think that is more informative. The RpYN06 paper has just been accepted in Cell.

**[2021-05-21T16:39:11] Kristian G. Andersen:** shared file(s): 2021.05.21_nucleotide_genome RAxML Tree.nex, 2021.05.21_nucleotide_genome RAxML Tree.nex.pdf

**[2021-05-21T16:39:20] Kristian G. Andersen:** I have a sim plot - lemme share

**[2021-05-21T16:40:03] Kristian G. Andersen:** ORF1ab similar. Let me make a tree [shared file(s): simplot.pdf]

**[2021-05-21T16:40:10] Kristian G. Andersen:** (similar to the Rm ones)

**[2021-05-21T16:41:15] Kristian G. Andersen:** Black line is the new one

**[2021-05-21T16:41:26] Andrew Rambaut:** @Kristian Andersen What's this tree? Complete genomes?

**[2021-05-21T16:42:08] Kristian G. Andersen:** @Kristian Andersen Yeah

**[2021-05-21T16:42:47] Kristian G. Andersen:** @Kristian Andersen Here's a nicely formatted/annotated alignment [shared file(s): 2021.05.21_nucleotide_genome.geneious]

**[2021-05-21T16:43:26] Edward C. Holmes:** Thanks!

**[2021-05-21T16:43:29] Andrew Rambaut:** Sorry - it is too late for simplots and recombination. Will take a look tomorrow

**[2021-05-21T16:43:47] Kristian G. Andersen:** No kidding. Good night!

**[2021-05-21T16:44:10] Kristian G. Andersen:** (I shared the full alignment in the thread - so you have that for tomorrow. All CDS annotated)

**[2021-05-21T16:44:45] Edward C. Holmes:** Hope the bioRxiv post goes up soon :bomb:

**[2021-05-21T16:44:55] Kristian G. Andersen:** COME ON ALREADY!!

**[2021-05-21T16:47:09] Andrew Rambaut:** Post the good tweets here for reading over coffee...

**[2021-05-21T16:48:04] Kristian G. Andersen:** N/A

**[2021-05-21T16:48:29] Kristian G. Andersen:** Spike and ORF1ab trees - note these are midpoint rooted, because I have no idea how to root these guys. [shared file(s): 2021.05.21_nucleotide_Spike RAxML Tree.nex.pdf, 2021.05.21_nucleotide_Spike RAxML Tree.nex, 2021.05.21_nucleotide_ORF1ab RAxML Tree.nex.pdf, 2021.05.21_nucleotide_ORF1ab RAxML Tree.nex]

**[2021-05-21T16:49:22] Kristian G. Andersen:** Paper is online - https://www.biorxiv.org/content/10.1101/2021.05.21.445091v1

**[2021-05-21T16:50:48] Edward C. Holmes:** Let the show begin...

**[2021-05-21T16:52:31] Kristian G. Andersen:** Eddie, the lab leak theory isn't a conspiracy theory, you know? Just so that's clear...

**[2021-05-21T16:53:08] Edward C. Holmes:** Sorry, I keep forgetting...

**[2021-05-21T16:53:46] Kristian G. Andersen:** I know. It's easy to forget. Separately - fucking hell, these viruses - SO MUCH DIVERSITY!!!!!!!!!!

**[2021-05-21T16:59:36] Edward C. Holmes:** Indeed. Doesn't take much to think that any particular RBD+FCS combination could arise. Nature does it again.

**[2021-05-21T17:16:18] Kristian G. Andersen:** Nah. I had bookmarked that BioProject previously so I just came across it.

**[2021-05-21T17:16:52] Edward C. Holmes:** Ah yes, I remember now.

**[2021-05-21T17:17:24] Kristian G. Andersen:** But yeah - I _could_ have waited ten minutes... Others found the paper before me though

**[2021-05-21T17:18:34] Edward C. Holmes:** Jonathan Eisen is a stand-up guy on this.

**[2021-05-21T17:19:05] Kristian G. Andersen:** He is. He's able to keep a cool head.

**[2021-05-21T17:22:03] Edward C. Holmes:** WIV are in an impossible position: don't release the data and they are accused of hiding it, release it and they are accused of faking it. Having no PCR/antibody positives at the WIV and they are accused of lying, having n = 1 caseat WIV then that would be patient zero.
